it is a known thing that the codec packs install a lot more unnecessary filters and completely destroy the merits order and thus creating confusion in the system directshow filters and some videos won't be displayed correctly or at all.

Yeah thats's totally true but that's not the case with K-lite code pack or CCCP which are constantly maintained and updated.
installing a codec pack is totally a noob thing also installing vlc which doesnt gives you control of your player because it hasn't got any relationship with directshow filter is another noob thing.
Use zoom player, mediaplayer classic home cinema or kmplayer and some filters not codecs you need.
I've used CCleaner for years. Regularly using registry cleaner function.
There have never been any bad effects.

doesn't this software sometimes deletes extra stuff that it should not even touch like keys or some software...i remember last time i had it on xp it massed up some of my softwares!
It probably will. I've always deleted them as I never uninstalled any hotfix, and thus those files only use precious HDD space.
Or major ones... CCleaner knows what to delete and what not, though.Mindless fixing of registry issues without backup using can cause minor issues.
